What color of shading should I use under the rocks, can't seem to find anything that looks good.

A setting of 128,128,128 (grey) looks fine as a shadow.

If you want to use a more greenish color it's fine as well.
Just test it via the landscape editor.

Here it is.

There is one rock in the SE of the area that still seems clips Grass no matter what I do.

EDIT: I fixed the grass clipping, uploaded the new .esp.
