I was thinking we could have a quest where a pirate ship pulls intto port, and they start terroizing the locals, and you have to stop them legaly. So you have to sneak on board and make it seems like the place is haunted, scare them away. What do you think?

And why guards don't help? Maybe there are too many pirates. Then there should be timer, as pirates will attack - and then retreat until more guards from nearby arrive.
Places are usually haunted for long time - how does it comes that ship SUDDENLY becomes haunted?
Good idea to make pirates move without killing them (as one of the alternatives), but not with making it haunted. Maybe fire on the ship? Or strange disease? Or illusion of incoming navy ship? Or speaking with pirates captain?

Disguise yourself as the captain. Make the pirats leave port in his sleep.

Maybe you can convince the crew to mutiny. Either one of them becomes captain or maybe the player becomes captain. Would probably grant some infamy...
