Their are many many many "Opinions" on what happen to the Dwemer
but they are in fact all gone

What happened we do not know, why some spirits remain on Nirn we do not know

The only lore based way that we know of any Dwemer who did not get completely removed from Nirn is Yagrum Bagarn who will tell you he was in the Outer Realm at the time and returned to his kinfolk all gone

Maybe, just maybe the Dwemer Ghosts who remained on Vvardenfell were those who were in the outer realm during that time period

On return to Nirn they found themselves alone and lived out the remainder of their years lonely and unfulfilled

The only way around this is if we add to the lore. We read the lore up untill a certain point then we make up some lore to fit why there are dwemer ghosts. If we are carefull we should be able to add to the lore without ruining it.
